I'd download and install the latest hardware drivers, starting with the chipset drivers (from Intel's site).I'd also reset the BIOS to factory defaults.

Well I just opened the chassis and 1 PCIe x1 slot is blocked because of the heatsink of the graphics card. So I guess that answers this thread. Still have 2 PCIe x1 which will suffice.
